I'll be serious for once. I enjoyed my time living in Boston and NYC. I love the people around. Nothing is funnier than someone thinking they are going to get shot in the middle of the city.

I've lived in Allston, and I lived in Fenway (but a nice part of it, since they've started gentrifying it). Allston's kinda a shithole, and way overpriced, but it's probably the cheapest. All of Boston is overpriced unless you're willing to go gentrify Southie. JP now is even kinda expensive.
$1000/mo is gonna be tricky for a decent place. I'm renting my condo out in NH for more than that and I'm an hour north of Boston. The place I'm renting for myself is also more than $1000 and is still 25 min outside the city. Splitting a nicer place with roommates may be the better option..but then again roommates suck.
If he's working at Harvard I second the Somerville suggestion for someone without a car. Allston/Brighton is better for BC. If he's bringing a car, you could try a little further outside the city like Arlington or Watertown?

1. You don't need a car for Medford, I've been here since last year and have done just fine.

I lived in Allston for 4 years. It's like a carnival :D But not conducive to sleeping. Brighton is a better bet. If he wants to live halfway between BC and Harvard, that's the spot. The big question is, does he plan on having a car, or will he be relying on mass transit? Because the T reaches Harvard and BC, but only if you transfer downtown, which is out of the way. With a car, most places are viable, and you can focus on affordability. If he plans to have no car, it's all about living in Brighton/Allston, because when there's 3 feet of snow on the ground, walking more than 5 blocks to a T stop is a nightmare.
Keep in mind that there is also a pretty good bus system in Boston and you can take a bus from BC to Harvard Square with very few transfers (I think). ALso, bus schedules lie. They arrive when they arrive. But they do arrive.
