MK9 story mode retconned everything. You can start with MK9 and you'll be fine.

Holy shit it actually has story now? I was just fucking around. Anyway if the Mortal Kombat movie is no longer canon I'm not interested!! Also I was really bad at Mortal Kombat for whatever reason and my only hope is that the Mortal Kombat song from the movie appears in the games now.
They've always had stories.

The MK movie was never canon. MK9 is a reboot of the MK 1-3 storyline. But with Quan Chi and Shinnok involved, as they didn't show up until MK4.
MK4 and the shitty 3D MK games on PS2 were all retconned, but still slightly referenced because time travel and different timelines and all that.
And yeah story mode rules on MK now. It was already better than other fighting games but now it's better even more.
