I have significant issues with gay marriage myself. Having said that if I were a county clerk, I would simply resign. I would likely make a lot of noise along the way as to why, but I would resign.
I have every right to disagree with a law. I have every right to speak out against a law. I have every right to follow the legal process to get a law changed. I have every right to resign from a civilian position which demands that I do something against my religious beliefs. But I do not have the right to disobey the law.
If the SCOTUS had ruled that gay marriage was unconstitutional, and some county clerk somewhere decided to issue marriage licenses to gay couples in defiance of the SCOTUS decision, that clerk would belong in jail. The same standard applies - the law is the law.
