Does training in two-handers increase parry ds with runestaffs beyond what would normally be provided by magic skill ranks?

No. Even though it uses a modified version of the two-handed weapon parry formula, defensively, a runestaff is held in the right hand and is not considered to be a two-handed weapon; only magic skill ranks translate into weapon ranks when calculating parry DS.
