Unfortunately though, they only work on vanilla items I believe.

Yeah, an update on this. I have had several requests to check out their item at the flarer and we are getting rejected. The flarer seems to only be working with rotflares on vanilla items right now, at least with the pile of items I tested. I find it hard to believe this is intentional and I think I will pull the auction until I either get a confirmation this is in fact by design, or they say they are going to fix it.

the rotflares token can go on most anything, when you are ready wyrom will probly have to do it for you personally.

The auto flarer will soon be able to add rotflares to a runestaff that has the sigil staff script. Please note that the previous restriction for items that already have CatB flares (https://gswiki.play.net/Item_properties) will persist. Other scripted items will need to be reviewed on a case-by-case basis before being allowed to have rotflares added.

Edit: The flarer changed his mind... he will allow this if the runestaff already has CatB flares...

Just needs to be added to him on a case by case basis. Wyrom usually handles adding them when there's an issue. Let's get this thing back up and running huh?

Assuming you mean seashell cost it's hard to say because we can't get a quote on most items. FWIW the flarer gave us a quote on a 5x enhancive katana for 133,333 seashells. So I would plan on at least that much but it will depend on your item.

I had rotflares added to a -2000 difficulty item last year. It was 115k seashells to apply. Which was approximately 50m last year. It's not prohibitive

But then you take the risk that a: maybe it won't be offered at next DR, and b: even if it is, maybe you won't get spun because competition has increased or quantities lowered. A rotten bird in the hand...
